Sonic Advance 3 maintains the fast paced, side scrolling gameplay from previous entries in the Sonic Advance franchise. The game borrows mechanics introduced in Sonic Advance 2 such as the aerial trick system and faster moving characters.

New to this entry in the series is the ability to select a team of two characters rather than just one. The first character selected is player controlled, while the second allows the player to activate a specific "tag ability" upon holding and releasing the R button. Although there are five characters to choose from, leading to twenty possible permutations, each combination is classified into one of three categories: Speed, Flight, and Power. This category is determined by the focus of each team's abilities. The levels are specifically designed to have branching routes that cater to each category of team.

Eggman has broken the world into seven parts, now the player must find the seven Chaos Emeralds to restore the world.

Sonic Advance 3 is a Sonic game with a twist: the player can play with a friend in co-op mode or one of many multi-player modes like ring race. The game contains features from Sonic Advance and Sonic Advance 2, but with more options like choosing from 2 characters in story mode (a leading and a following character).

Sonic is back, and this time, he needs the help of all of his friends to defeat the evil Dr. Eggman. In Sonic Advance 3, Sonic and Tails must reunite with their friends Cream, Knuckles, and Amy. Team up with any of the five characters to gain special attack moves: Sonic increases your speed, Tails increases your jump power, Knuckles increases your attack power, Amy offers the Piko Piko hammer attack, and Cream lets you perform a homing attack. With a Game Boy Advance link, you and three of your friends can battle it out in multiplayer modes.
